Don't know either. On the edge symbols, the default pattern is an alternating 1-2-3 dots on one side and 6 dots on the other. The unique symbols have no more than 5 dots though. So I think a 5x5 letter table with one letter doubled up could be the lookup table. One question is if the pairs are always read in the same direction or alternate also. I've tried different tables using possible keywords. The letter frequency for the set of symbols could be reasonable too, but no obvious E. The toy blocks could also be used somehow to define the grid, but I don't see it yet and it shows repeated letters anyway.

What are the "counting and stars puzzles"?

Have you explored the online book to find all the "hotspot" links that open up supplemental pages? These two puzzles are a couple of those types of pages.

The counting asks that you count certain things in the book, while the stars refer to zodiac constellations

Think I have what the borders mean. Am looking for someone to help me run with it.

Struggling along the best I can, so far :P Got the feel for two puzzles, I think, but they are so detail oriented! Feel I am hopeless on the others, just know enough to know they exist at this point.

I think the 5x5 grid in the cafe (Page 40 +) indicates that the cipher text we are seeing through-out the puzzle is a Playfair cipher. However, as others have said it is resisting being cracked. The reason for this is that I think the Key word or even the plain text may be in Latin as indicted by the instructions in the counting puzzle. Anyone good at Latin??? : )

That is quite likely, also given the cafe grid....
