I agree that there are many subtle clues in the text. What many do not realize is that they also exist on the website in the chapter summaries.
This chapter gives us the background of the optic cross. And there are clues from it as well.
If you read any background material on Mel And Deo Fisher, you are missing out on a terrific story. Deo ultimately died of cancer and her last wishes were that her amazing Atocha Star emerald would be donated to an organization seeking a cure for cancer. This is how Ron Shore and his charity The Hunt for the Cause came about getting it for the golden eagle. This was such an amazing donation to Mr. Shore. I know he is very commited to this hunt and to his charity. The winner of this chapter's eagle will most likely be lucky enough to meet Mel and Deo Fishers' children and grandchildren in Miami. What an honor to meet such a charitable group of people and heirs to the amazing Atocha find.
I hope this hunt gets a boost and the second half of the chapters become profitable for Ron Shore and his charity The Hunt for the Cause.

C3: "He balanced the pan on one hand and jauntily TIPPED HIS CAP at his mother as she marched toward him"

    CAP = a capital letter

    The "tip" is "capital letters".

C3 clue in C11: "As I approach my childhood home, I feel sensations I do not often meet, sea-dog that I am: anxiety, and even excitement."

This is a hint for C3.omega. I'll leave it up to you to work out why

    C3 clue in C5: "'I need rum. I NEED MORE RUM!!! "

This is a hint for C3 cipher method. I'll leave it up to you to work out why

C5.Q15: "What is the name of the statue standing on top of the Texas state capital building?"

This is a C3 clue too. A little trickier though...

C3.intro: "and any remaining ore had to be extracted by labor- and capital-intensive means such as hydraulics,"

    capital intensive means indeed
Every chapter seems to have a couple smoking guns that go with the odd clues. Since you are on chapter 3, here's my favourite clue for chapter 4 (from chapter 3):
    C3Q12
    .---- ....- .-.-.- .-- .... .- - .. ... - .... . .-.. --- .-- . ... - .--. --- .. -. - .. -. - .... . ..- -. .. - . -.. ... - .- - . ... ..--..

Seems like yesterday (2/22/16) would have been a great day for a bonus clue. Anyone check the invisible ink?

    From the FAQ

Page 64 Q12 should read: (deciphered 14 at the beginning should not be there)
    .-- .... .- - / .. ... / - .... . / .-.. --- .-- . ... - / .--. --- .. -. - / .. -. / - .... . / ..- -. .. - . -.. / ... - .- - . ... ..--.. /

Good point, I forgot to check the errata on that one. My second favourite chapter 4 clues from chapter 3 (and chapter 4). Ironically, there are five of them:
C3Q10: How many full moons are there in a month containing a blue moon?
C3Q15: In 1996 is was reported that the world's largest blue saphire was up for auction and was expected to sell for many millions of dollars. Approximately how many carats did the stone weigh?
C4Q3: The grand canyon was carved out by what river? Colorado
C4Q13: What bridge from another country was shipped stone by stone and relocated to Lake Havasu City?
C4Q14: What blue semi precious gem stone is used in jewellery coming from Arizona

If I see another clue going on about how "easy" this hunt is I'm going to lose it, lol.

Riddle me this and riddle me that
It's easy to find where the eagle is at
You'll have to do less, before doing more
A home-run clearly settles the score
Just march along, the solution comes out of a hat

To me, boiling down means to reduce something, but not sure what to subtract or where.
