Well, I think that the whole key word thing is on the right track. It did say that Zac filled the boxes with things he couldn't see before such as the faeries etc. Though the bee was found using number coordinates and some how translating them into letters (not quite clear on how that was done though). And they came up with an exact location.
I also have a theory (Doc had it first, I just elaborated on it). On page 41 on the square can, there is an "R" in the top right hand corner, and on the salt can there is a "S" in the left hand middle. So I filled in the 5 by 5 grid with the "R" in the top right hand corner and the "S" in the left hand middle. I came up with this:

Then because in the picture on page 41 there are only the Kooptenstoopit and Pickensrooters I looked through all the pages and found in what directions the Kooptenstoopits and Pickensrooters where pointing when they appeared in the drop cap boxes (i.e. on page 25 the Pickensrooter is pointing with his toe North-west) and applied that to the 5 by 5 box (i.e. on page 25 the faerie is pointing North West from the letter "B", so on the 5x5 I went north one square and west one square from "B", and it's result was "V").

So the result of that step was B C V N M X Y. Doesn't really spell anything huh. So I then assigned them to a number of the 25 letter alphabet (excluding "Q"). That gave me B= 2 C=3 V=21 N=14 M=13 X=23 and Y=24. So then, going from left to right, I assigned those numbers to the 5x5 grid I had earlier. I came up with 2=N; 3=O; 21=H; 14=A; 13=Z; 23=J; 24=F.
